have wooden balcony beams as floors some have knotty wood holes that have fallen thru. can I fill the holes with bondo or wood fill instead of replacing the whole beam?

I doubt that the structure has been affected by the knot falling out. Some things that I do when that happens; glue the knot back in, glue a dowel in the hole then cut the ends off and sand smooth. If the hole does not go all the way through, you can fill with wood putty and paint it to look like a knot if you’d like.
Yes you can. There are other ways also like put a plug of wood into the hole. MAybe drill it out with a hole cutter and then replace a wood plug the same size into it. That might be more work but if you can live with the wood filler then go with it. Put something on the bottom to keep it from falling thru while it drys.
